(Sorry; Alex wrote only the second paragraph.)  The way in which
modutils is configured has changed.  Instead of having a hand-edited file,
you have several files (in /etc/modutils), and there is an update-modules
command that combines them and creates modules.conf.  Since the whole
thing might overwrite your old conf.modules file, it was decided to
replace the old file (manually edited) with the new one (automatically
created).

In other words, this isn't a standards issue, but something that arose
from the new module utilities.
