Does: 

gconftool-2 -g /desktop/gnome/url-handlers/http/command

... output the name of the browser that is being run instead of your
default?

If so, I imagine

gconftool-2 -s /desktop/gnome/url-handlers/http/command \
	konqueror %s

.. or whatever will solve your problem. You may also want to replace
http with https/mailto/other protocols if they are also misset.
