I too find that no one tool works all the time. Occasionally I
am forced to use xf86config instead of XF86Setup. Also, I find
mice are occasionally a problem. I often use the technique of
running gpm with the -R option, then telling XF86 that the mouse
is a MouseSystems mouse on /dev/gpmdata. This allows some
three-button (or two buttons and a wheel) mice to have their
third button working when X doesn't actually support this.
But once or twice that hasn't worked either...
