It's not ppp it's your distribution "help"ing you. Have a look
at ip-up and see what it calls. One of those scripts will be be doing
the overwriting.
If you are using RH I can tell you exactly (see www.noether.freeserve.co.uk).

Most likely the bind rpm (or whatver) you installed also dropped
a startup file into /etc/rc.d/init.d
chkconfig --list
will list all of these (or just look in the directory)
chkconfig --add named
will add named as a starting service on the next (and all subsequent)
reboot.
