IMO Quake does bad things in it's quest to find GL libraries in order to take
into account old versions of XFree86. Hopefully this should be sorted quite
soon so new games should have a better basis for searching.

Not sure whether or not this is correct but maybe you have two GL libraries
installed on your system.
Try "locate libGL.so" at a shell and see what turns up. If you have more than
one of them then that could be the trouble. Again this should be fixed with
later XFree86 versions.

Looks like you have a setup problem here, it's trying to find the Voodoo
(3dfx) GL library. Check your configs. I don't have quake 3 but I know it has
some way of selecting a GL driver.
There are Q3 support forums on the net which may be of more use than here,
I've only dabbled in Quake since version 2. The 3D situation on Linux/XFree
is not great yet, but it is getting there. When XFree 3.x is finally put to
bed a lot of these wrinkles should be ironed out.
Hmmm, as a side note, is there a libGL.so in the quake3 directory? If so it
may be an idea to delete it (back up first) and symlink to your nVidia GL lib.
