Does running LILO help? (log in as root and type 'lilo', then reboot)
If not, then the Windows MBR could be hosed. Do you have a Windows boot disk?
If so, boot from that, and type:
fdisk /mbr
Then, reboot using the Linux boot disk, and run lilo (as above)
This will clear the MBR and rewrite it.
