Ah...  finally worked it out.

Looks as though when I did the installation from CPAN the
.spamassassin folder was created in /root.  Then I came along and
decided to create another .spamassassin in ~/home.  Thus completely
destroying all my careful work.

I've removed all of the false config files and everything looks much
better now.
