I'd be temped to do a small perl/php/python script that checks for the
existence of the file locally before ftping it and adds a -duplicateX (where
X is a number that is one bigger that the previous one found) to the
filename before getting it from the server.  Someone clever could probably
do it in about 5 lines, but that someone is not me.  Sorry.

I'm sure theres a tool for getting whole websites downloaded although I
can't think what it is or whether its windows or Linux based.  This may do
the file name change for you automatically.  Try freshmeat.net or
download.com
