Even if you have multiple CPUs in your system running one instance is best as it can take advantage of multiple CPUs.

I run it in my default run level so that it automatically starts up with Linux - running Gentoo Linux I can just 'emerge setiathome' and it sets this up for me. I am sure you could accomplish similar in other distros and set an appropriate nice value for it.
