Well, specifically with debian, and specifically with kernels...
use make-kpkg, really useful if you use the same kernel on more than one
machine.
apt-get install kernel-package
then when you make the kernel, use make-kpkg --revision=<whatever> binary
(or I normal just use make-kpkg --revision=<whatever> kernel_image
kernel_headers)
after you've done make menuconfig, or whatever.
The only problem is you have to be careful with the --revision argument
to make-kpkg or else apt will just upgrade over your freshly compiled
kernel :)
