Not that I'm aware of. Used to be an issue but not any more. I use AMD64 hardware myself. If you do have problems download the source of the app in question and convert to RPM or DEB with Alien. Your version of Linux will have an installable package for this ......

I keep thinking about doing it but last time I looked, ages ago,
 flash and similar were too flaky to make the transition
 worthwhile.

It's rock solid now for Ubuntu and Debian. Other distros seem to be good as well. If you do run into any problems ask questions here.
I moved away from Arch earlier in the year because of issues with X and evdev and went to Debian but I'm keen to go back to something a little more up-to-date so I might have a play with a few 64 bit installs.
