I'd probably just put GRUB onto a floppy to boot the system with, then
reinstall GRUB back to the boot sector/MBR of your harddrive once
you've booted back into Linux with the floppy.

I've no idea if it's possible to persuade Windows not to overwrite the
MBR when it's installing, but the method above is the way I'd do it.
